Transit Satellite segment alignment error

I am translating a pxf file in Transit Satellite PE and after a few segments the the alingment was wrong. Each source segment was aligned with the next target segment. I asked the client to send me the corrected files but he said that the alignment in his file is already correct. Therefore I think that maybe I pressed the wrong buttons but I don't know what they are. Has anyone experienced a similar problem? Do you have any suggestions?
